US State Department Deputy Spokesman Tom Casey said the protest, which stresses earlier US complaints about the "provocative" action, was sent to the Iranian Foreign Ministry through the Swiss Embassy in Tehran.
He dismissed Iran's claims that there was nothing unusual about Sunday's incident.
He also dismissed a video aired by Iranian television that appeared to have been an attempt to show there was no confrontation between vessels from the two countries.
The video showed several Iranian boats keeping a long distance from the three US warships.
