Bahia Bakari on Wednesday night boarded on a chartered executive jet which took her back to Paris, where she was to be taken to hospital.
Earlier on Wednesday, the teenage girl was visited by French government officials in a hospital in Moroni.
Despite a fractured collarbone, Bakari clung to the wreckage of the plane for more than 13 hours before rescuers found her floating in the Indian Ocean.
The girl was travelling with her mother, who is feared dead. The exact causes of the crash remain unknown. French officials late on Wednesday retracted claims that one of the plane's black boxes had been found.
